You can do that by using this tool. It creates floating window that can be moved across all applications. Floating stopwatch stays on top of all active apps and it doesn't interfere with other apps. You can set the opacity of the window. Don't forget to close the app by double-tapping on floating window, or swiping it from the the task manager.
